720p or 1080i
My Plasma has a native resolution of 1080i and I have my Dish VIP622 and Toshiba HD-A3 connected to it directly via HDMI. I have always used the rule of thumb of getting the best picture by sending the signal to the TV in it's native resolution.

Some of my friends were told to that since most networks broadcast HD in 720p and it since 720p is showing more information at any given time then 1080i it is better so set the output resolution of your HD sources to 720p.

I would send the signal to your TV in it's native resolution, you can try it the other way, but given the quality of most TV boxes, I think even your TV's scaler (if it needs one for the given signal) will likely be better.
